Your not alone friend :D I think it's one of Queen's most cute songs.. I love it! Every song doesn't have to be taken too serious.. Though i still cry at the end of the song.. it's so sad...

To clarify, the "mother Mercury" line in "My Fairy King" is referring to the character's mother. Brian once tried to explain that during the writing/recording of the song, Freddie decided to change his name from Bulsara to Mercury and the line in the song was referring the mother of his new stage persona.* It sounds like Freddie was well into cross-pollinating the real world, established mythologies (Norse, Roman, Egyptian, etc) and his own Rhye mythology. In short, "mother Mercury" is not talking about the planet Mercury, but a (mythical) person.
Assuming the character/Freddie's alter-ego is the actual Roman god Mercury, The Messenger, his mythical mother would have been Maia (whose name is the same in both Greek and Roman). Jupiter (or Zeus in the Greek Myth) was Mercury's father.
A little off-topic, but somewhat interesting: it's a good bet that some or most Rhye songs written by Freddie are sung from Mercury The Messenger's point of view, even if sung in the third person. One key is that Mercury, who's Greek equivilant was Hermes, was an orator (and god of orators). Orators carried news from all parts of the world and the telling ranged between straight up facts ("King so-and-so is dead") to embellished stories of great battles, people and places. Mercury The Messenger could witness events far and near and relay the information to the rest of the gods.
The planets, for those who didn't know, were named after the Roman gods, not the other way around.
Which brings us to "Lily Of The Valley" and the line "Neptune of the seas...". Neptune was the Roman god of the seas, storms and earthquakes. He was the brother of Jupiter. So, Mercury The Messenger is appealing to his uncle for an answer why the Lily Of The Valley doesn't know.
Why would the Lily Of The Valley know anything, you ask?
Well, the Lily Of The Valley is explicitly tied to May (Maia...remember her?), the month of rebirth (Spring), In legends, it heralds a return to happiness and peace, as it blooms only after great wars in the lands. The lyrics: "Wars will never cease...Is there time enough for peace?" should give you a clue as to Mercury The Messenger's plight, as he was sent to tell the King of Rhye he's lost his throne (presumably in this war) and seeks an answer as to when peace will arrive (the lack of bloom in the Lily Of The Valley tells him it won't be for a while, I guess).
