Perhaps I am in the minority hre, but I always preferred Brian singing 39 over Freddie and wished he had sung it live so sooner. 

(The first time I heard him sing the song from start to finish without introducing band members etc was on Return of the Champions).

I do prefer all songs performed live. They do indeed sound better live than studio versions. Don't judge me hard, by the way. I'm just one of those Queen fans who like all live stuff.

Well I would say everything from the Jazz - A Kind Of Magic era was sounding better live.

May be Queen is the greatest live band of all time, so almost every song have worked amazing live... But I'd choose:

Spread your Wings (Great Audience Choir!!)
I'm in love with my car (Great Roger!)
Flash (Hard to play live because this tempo)
The hero (Rocks!)
Dreamer's Ball (Lovely accoustic)
Keep yourself alive (Great Roger solo at 70s!)
A kind of magic (Wonderful Brian solos and Riffs)
Bring Back that Leroy Brown (Are U Kidding me?? What stuff!!)
Let me entertain you (Rocks!)
Dead on 2 Legs (Impresive tempo changes and 3 vocals)
Brighton Rock (Amazing to play this fast song live!!)
