I believe they were the closest when it came to being serious and professional.

If you actually note in rainbow, wembley and Earls court John is the only one who maintains a perfect rhytm no matter how Freddie changes his style, they must have practiced together a lot.

Moreover, John was really very close to Freddie or he wouldn't be so much against Robbie or would have probably been a part of the 'make Queen a commercial brand now' thing with PR

In Mercury and Me by Jim Hutton, you can find a picture from around 1986, where John, Freddie and a few others (roadies, assistants?) play scrabble in the tour bus. And in interviews, Roger and Brian keep saying that John was devastated about Freddie's death, when they are asked why he's retired. Well, and then there's Cool Cat, Friends Will Be Friends, Pain Is So Close To Pleasure...so yes, I guess they were very close. But I also read in As it Began, that John said something like to him Queen wasn't really existing anymore since 1987. I think, even though he didn't really want to be in the band anymore, Freddie and him were close anyway.
